There are a few general rules to follow that will help you prune your trees correctly. One of the most important rules is to prune during the correct season for the type of tree you have. Typically, pruning should be during late winter. For younger trees, you should not remove more than a ⅓ of the tree's crown when pruning. Also, remember to remove dead and diseased branches first, then proceed with pruning the rest of the tree.

If you’re planning on keeping the tree, unless the roots are invasive, there’s no need to remove them, as doing so can cause damage to the tree. If the tree has been cut down and the stump and roots are left, grinding and removing the stump can cause root decay for some species. For other species, the stump and roots will need to be removed to prevent pests, disease, and possible tree regrowth.

The recovery time for pruning depends on how much you prune, the species of tree, and how well you care for it afterward. All trees grow new wood and often sprout additional branches after pruning. Ideally, trees should recover from normal pruning after one or two years. Heavy pruning or slow-growing trees may take several years to fully recover.

Dead tree branches should be removed, because they can cause the tree to lose nutrients. They can also make the tree more susceptible to disease and pests. Removing dead and diseased branches can help the tree recover and increase the odds of saving a dying tree. Make sure to prune the tree correctly to avoid damaging it further.

Generally, you should prune around 20% of an apple tree’s growth—and never more than 30%. This means that if you have a severely overgrown tree, it can take a few seasons to prune it back enough to produce the healthiest fruit. 

If you’re dealing with a newly planted or juvenile tree, hold off on pruning beyond the initial shaping. Wait at least a couple of seasons into fruit production since pruning can increase the number of water sprouts and unproductive foliage.
